Adam Jensen wakes up naked and alone on a ship. Adam had put himself in a stasis pod when boarding the ship. The journey of three days duration and in the main game you simply missed these three days and awoke at the destination.
The Missing Link now explores what happened during these three days. A mercenary crew has taken away all of his equipment and deactivated his Augmentations.
